Martin Margulis was born into the family of German Mozesovich Margulis (1894, Sniatych, Romania — 1944, Bakchar, Tomsk Region) and Giza Volfovna Margulis (1904, Seletin commune, Romania — 1964, Tomsk). In 1941, he was evacuated (in his own words, “exiled to Siberia”) to the town of Bakchar, Tomsk Region, where he completed secondary school in 1955. In 1961, he graduated from the Tomsk Polytechnic Institute.

From 1961 to 1964, he worked as an engineer at the Barabinsk State District Power Station (Novosibirsk Region). After moving to Riga, he was employed as an engineer at the Riga Thermal Power Station (1964–1971).

He was married to Bela Nikolaevna Margulis (née Lendenbaum) (born 1943, Tashkent); the marriage was childless.

In 1971, Martin Margulis received permission to emigrate to Israel, where his paternal aunt, Berta Moiseevna Munte (née Margulis) (born 1890, Strozhynets, Bukovina), had settled after leaving Romania in 1960.
